Hiya,
I am doing some university work on Book Covers and am currently looking at the different ways in which The Running Man has been marketed over the years. On the cover of the 1999 edition of it states that it is a Number 1 Bestseller but when I looked at the complete history of the New York Times Best Sellers list, it wasn't there. What list did it top and when did this happen?

There's an alternate way to interpret it -- it does not explicitly say that The Running Man is a #1 Bestseller. It says that Stephen King is a #1 Bestseller -- the book's title is well separate from the claim. There are similar covers for The Long Walk and Roadwork, and there never were movie tie-in editions for those books that might have topped a list somewhere.
